How to Void a Payment in QuickBooks Online

You can void or delete a payment in QuickBooks Online only if the payment has not already been processed. It will be pulled from Checkrun upon void/remove in QuickBooks Online - however if the payment has been sent to the Checkrun archive already, then it will not update again.

To fix this, you would void the payment in QuickBooks Online then find the payment in the Checkrun archive and add a comment to it from the actions menu.
